For an SBIR that runs for 12 months over two years: if we meet the threshold in the second year will the audit capture the monies spent in the first year?

No. Generally speaking, the audit period for a Single Audit is the organization’s fiscal year, so the audit scope will only cover the fiscal year in which the $500,000 expenditure threshold was met.
